Pakistan, who were earlier dismissed for 299 runs, hit back through spinners Danish Kaneria (5-62) and Saeed Ajmal (3-70).
Former captain Mahela Jayawardene top-scored for Sri Lanka with 79, while Tillakaratne Dilshan made 44.
Sri Lanka already have a decisive 2-0 lead in the series.
